Replace `Tree` and `TreeNode` by `networkx` functionality

Originally Tree and TreeNode were created to represent guide trees for multiple sequence alignments and dendrograms. However, with networkx being a dependency now, we can remove these classes and instead use netoworkxgraphs. This would also circumvent fixing #397.
